Most of the air comes from the river and enters the only opening on the site. By adding a structure how would the air flow?

This opening allows the air from the river to flow in to the city.

Still very curious about the height of this building and how it attaches itself to the ground- or better yet rises out of the ground. Right now it appears to be just placed (plopped down).

This placement feels not at all appropriate. The building thrives as an icon of visual aesthetics rather than translation from your formal study; the structure and facade shredding on the other hand may seem to imply qualities connecting with adjacent properties; circulation, scale, relationship to the ground, street, sidewalk, transportation. Can you post couple of answers: what site is this exactly? and what software are you using? Renderings are quite interesting, keep tweaking the work, final stuff should have a sense of scale, people? cars? trees? colors?.
New York City has prevailing winds from South - year round, so I am not sure how you`re going to get air/smoke pumping from FDR, well unless I have the orientation incorrect, which you should somehow clarify. You should definitely study and understand (does not have to be extensive) the context of your site and its vicinity, this will help you make follow up decisions.
